URI or allergy: It is encouraging to hear that his symptoms are improving, but cough and runny nose with clear mucous is consistent with both a viral infection as well as environmental allergies. Since he is improving, close observation is all that's needed at this time. Allergic rhinitis is often accompanied by signs of itching and your child might rub at his nose, etc., and allergy meds like Zyrtec (cetirizine) may help.

Allergies: Sounds like allergies, I would take him to an allergist to confirm what sort of allergy, but you can give zyrtec (cetirizine) or something similar (Walgreens brand or Walmart) in the mean time once per day.
