No: Using a condom while engaging in sex--a very good idea--will not interfere with the medications he is receiving for treatment of his Chlamydia. A word of advice--if you have not been evaluated for Chlamydia, you should. Many infections are asymptomatic and can have long-term consequences if not treated.
