Occlusal adjustment: To file upper an opposing tooth is a common adjustment technique but is done only sparingly.

New crown: Most likely your bite is off because of the new crown and it needs further adjustment. The minor adjustment done on top should not affected your teeth in anyway to cause pain or discomfort.
