Very low, no worries: STDs are rarely if ever transmitted by contact of this sort. Intact skin, of the scrotum or anywhere else, is not likely to either transmit or catch any STD unless secretions, bacteria, etc are massaged into the skin, e.g. with vigorous friction. Skin to skin STDs (HSV, HPV, syphilis) can be transmitted despite condom, but that's mostly from skin friction with the penis, above the condom.
