My 9 year old son had to have a 2 molars removed as they were very rotten will they grow back?

Depends: If these were "baby" molars, then there is a new tooth underneath which will erupt and replace the removed teeth. If these were neglected adult molars, then they will not be replaced. Check with your dentist about which category your child falls into.
