Vit D: You will need to be evaluated by your family doctor there are many causes of joint pains and you need to be worked up for metabolic , nutritional or hormonal causes in addition to autoimmune diseases etc. Vit d deficiency could give joint pains, bone deformities and osteoporosis.

Poor nutrition: I don't recall any specific vitamin causing it. In the third world countries vitamin c deficiency can cause scurvy which results in joint pains in kids. Here in the states, not eating a balanced diet with fresh vegetables/fruits can result in deficiency of a number of different vitamins, rather than a specific one. In such situations, joint pains due to associated muscles weakness may occur.

Non-specific: Although inadequate nutrition can contribute to pain, there is not one vitamin deficiency that causes muscle pain. Vitamin d deficiency can increase overall pain. For some people gluten can increase pain. A diet high in sugar also can make you more sensitive to pain.
