Viruses that do both: There are many viruses that can cause the stomach flu and also affect the respiratory tract. One is adenovirus. The enteroviruses can have similar effects.

No, but...: Generally, viruses which affect the digestive tract do not usually also affect the respiratory system. However, there are many viruses which can affect the respiratory system. So it's not likely that it's the same one, but it is likely that it is a virus. Drink lots of liquids, get plenty of sleep, and most of the time respiratory viruses get better on their own.
