Can happen, but...: The disruption of normal bacterial balance of the gut, and the irritating effect of the antibiotic, can cause diarrhea and stomach upset that persists for days after the end of the course. It is possible, however, to kill off enough beneficial bacteria that the bad bacteria like c. difficile can thrive, causing persistent watery diarrhea and even serious illness. Worthwhile getting seen.
