Gland cysts: It sounds like you may have Bartholin's gland cysts or just hyperplastic Bartholin's glands, that produce the lubricant for the vagina. If they don't bother you, don't worry about them; if they are uncomfortable, they will likely need to be drained.

Could be nothing: To worry about. You should schedule an appointment with your gyn to be sure. It is possible to have a neg HPV on cervical swab and have vaginal HPV lesions. It is likely that the small bumps are not sexually transmitted. Get checked so you won't worry!
