Scapular Dyskinesis: can be caused or complicated by an internal injury to the shoulder (such as rotator cuff or labral tear or AC joint separation). While physical therapy is an integral part of treatment, there may also be an underlying shoulder injury which needs to be addressed. An MRI would be useful to see whether you have an internal injury causing your dyskinesis and increasing pain.
