No: To fully treat epididymitis, you need at least 3 weeks of very limited activity. If you must work out, wear compression shorts and do bench, militaries and other exercise where you are not bearing down. No squats, no running.

Rest it: The conservative approach is to rest the area and let the antibiotics not only take effect, but run their course. Rest and relax unitl at least you are done the antibiotics, before getting back into your normal running routine. The rest will allow the area to heal better and cause less chance of a quick recurrence.
