A lot of things: Could be from polyp or cancer of the colon, crohn's disease, ulcerative colitis, diverticulosis, stomach ulcer, stomach cancer and other diseases. Any disorder or lesion of the gastrointestinal tract which bleeds could cause microscopic blood in stool.
