Allergies: Itching in the roof of your mouth is a sign of some type of allergy, maybe to something you use right before bed or when you wake up. Toothpaste or mouth wash? You might try some otc Claritin (loratadine) to see if this helps. If not then see you pcp and see of you need an allergy test of the allergist consult. Good luck.
