You can't: If you are having a genital herpes outbreak, it will just hurt. Urine is an irritant and urine hitting the raw skin will burn. If your urine sample was clear and the pain is on the skin, then it is apparent that the pain is from the herpes. You could try applying a & d ointment over the sore area so the urine can't get onto the raw skin. Make sure you wash your hands well afterwards.
