What could cause pain in joints, muscles, headaches and fatigue?

Many conditions: There are many possibly conditions that can cause this group of symptoms. It could be as simple as the flu or as serious as an autoimmune disease such as lupus or rheumatoid arthritis or a serious infection. Can also be thyroid issue or lyme disease or other types of infections. Thus you should go see your doctor-.
