I am currently getting treatment for a lumbar misalignment, but i am wondering if the atlas(the first spinal bone) had something to do with that?!

Doubtful: The atlas is in the neck and the lumbar spine is by your waist. The two are in different areas of your spine and are likely unrelated unless you have severe neck and back pain. Nonetheless have some follow up with your doctor for more clarification. Good luck
