Doubtful but...: It is hard to say if some rough spots on a retainer can cause any damage to your teeth. If you are not thoroughly cleaning and flossing your teeth before placing the retainer, then yes, damage can occur. I am surprised that you did not get back to the provider whom made the retainer and point out the problems. I would do so asap.

Not likely: Essix retainers are intended to be used for a limited period of time. Sometimes, especially with prolonged use, they become rough and may cause irritation to the gingival tissue if they are not properly trimmed. Consult with your dentist to see if they can make it more comfortable.
