Need to make sure: his records are updated. The school nurse would not give him another flu shot if his records had indicated that he just received one. So prevention is key to keep this from happening again. He may complain of mild flu-like symptoms from having received 2 shots of attenuated virus. Let his pediatrician know that the second shot was given within 2 days as well, so that this is properly documented.

Should be fine : It would be very very unlikely that there will be any adverse reaction to the duplicate flu vaccine. However, swelling, fever, rash or other concerns should be reported to your doctor right away.
