It is orthodontics..: Getting your teeth straightened can cause headaches due to the tooth movement and may affect your TMJ (jaw joint) which is why you hear a popping. Tell the doctor doing your work about all of this. It's hopeful it is only temporary but make sure you discuss this before it goes for too long. Need reevaluation: Orthodontic treatment can bring an underlying problem into focus, not cause it. A fully qualified Orthodontic Specialist should evaluate your occlusion. Know that clear Aligners are only about half as effective at resolving malocclusions, and if you only have partial resolution you may still have an occlusal problem.

It is possible: Invisalign is not the only reason for this, but they do cause pressure on the teeth which can lead to headaches.

Sure, its possible: As other docs have noted, we are moving teeth. It can impact your bite which can impact your TMJ. But, as they also noted this is not only unusual, and typically the orthodontics does not cause these issues but brings existing skeletal issues to light. If this is happening, discuss with your orthodontist. many TMJ issues can be resolved with simple massages and warm compresses.
