Should you continue working out if joints ache or crack or pop ? (knees and shoulders) if so what types of exercise should you do and how often?

Change up: If you have joint aching (and not aching muscles from working out) then I would try a new exercise for a while. Swimming is usually easy on the knees, biking is certainly easier on the shoulder. Maybe alternate those two and do not "overdo" it for a couple weeks.
