Normal behavior: For a 6-year-old. Just tell him not to do so in company & it is OK when he is the privacy of his own room. Same advice for boys of any age.

Sit down with his : teacher & his ABA therapist to set up Functional Behavioral Assessments at home & school, collect data on the antecedents of the behavior, the behavior & the consequences. Dress him in overalls until the behavior is extinguished by structured redirection to an incompatible activity.Say "Quiet Hands, bedroom/ bathroom only" & walk him there without talking every time he puts his hands on his penis.

Can be: Another answer was given that was very helpful- sitting with your ABA therapist to help. For your son it is a form of self stimulation common to autism. it would be best if he learned some behavior boundaries with it. I encourage you to also seek the help of a Chinese medicine practitioner as I have had great success in improved behaviors with autism using this form of treatment. Good luck!!
