Orthotics: Sometimes a flat foot will cause knee, ankle, foot, hip and even back pain because of the biomechanical changes that it causes and the postural changes it may cause to the body, as a whole. Surprisingly, a pair of well made orthotics (arch supports) can change this, and take away much of this pain. (i am not talking about good feet store or dr. Scholl otc orthotics).

Have it evaluated.: Have it evaluated by a professional to determine the root of the problem. Treatment depends on the cause of the problem.

See your doctor 1stt: Having pain all over the body is no fun. If you have joint pain all over, it's best to touch base and see your osteopathic physician, who can put it all together for you, and treat you too, after diagnosing your condition(s). They may all be related, or not, depending on what's found during the osteopathic physical, and structural examination. You can be out of pain fast by getting seen soon!

May need orthotics: See a podiatrist for a recommendation on if orthotics could be right for you. If you want to try an over-the-coubter product first, try spenco total support insoles. http://www.spenco.com/products/footcare/total-support-insoles all podiatrists are trained in this type of service. If the situation continues and is becoming more painful, then you should get a surgical consultation.
