Maybe is: If you have new bumps on the shaft of your penis, you may have genital warts. You should see a dermatologist and have one of the bumps biopsied to get a definite diagnosis. Without trying to sound like one of your parents, make sure you always practice safe sex!

Don't fret: While we would need more information to give you a definite answer i'm going to give your doctor the benefit of doubt and assume whatever they are isn't serious or even abnormal but since your doc knows what they are not, you might ask him/her what they are. If they are small round flesh colored bumps they are probably hair follicles like goose bumps which is totally normal.
