Foot pain: This can be something called metatarsalgia. In reality it has a biomechanical cause . There may be contracted digits or bunion formation or a limb length discrepancy , or loss of fat pad, to name a few causes. See your podiatrist for assistance.

Modify cleats: It does sound like metatarsalgia, this could happen in people with a very high arch or a very flat foot. Depending on the cleats, you can file the offending cleat(s) down 1/4in, or unscrew one or two. But it sound like you need custom foot orthotics. In the meantime an otc spenco(r) insole might help.
