Don't panic: There can be lots of reasons for trouble swallowing and they range from simple things like reflux all the way to more concerning problems. Have you seen a doctor yet? Try going to an ENT and talking it over. An office 'scope' should be able to start you on the road to answers. Make sure to follow through on this.

Very unlikely: If this is your sole problem, the cause is NOT MS, and you need to search for other reasons. But, if you have MS, and it is indeed poorly managed and controlled, you could be worsening and/or suffering a relapse. Would start with a gastroenterologist, but might also involve neurology.
