Does running affect your arm muscles in any way?

Generally No; at --: Least not directly. As you lose weight from running, you'll lose some of the fat around the arms as well (like any other part of the body) and they'll look skinnier. The arm muscles will get stronger as arms move during the running process (depends how motivated a runner you are).
