There are different: Types of (blood clots).... Anything that can be seen on the surface of the skin like black and blue etc is not a true blood clot. Blood clots that concern us medically are deep vein thrombosis. You should be fine with removing the ganglion. Keep in mind his is elective surgery so if you needed to wait for the "clot" you speak of to go away first, that can be done.
