Ganglion cyst: Likely this is a ganglion cyst with the history of coming and going.  It is fluid pushed out of the joint that forms a cyst.  The more inflamed the joint, the more fluid is produced and the bigger the cyst.  It can cause tension on nearby nerves contributing to the pain you are feeling.

itchy bump on side of big toe knuckle and on top of knuckle. isn't painful, but very itchy and irritated when wear close-toed shoes.

Try simple first.: I am not clear as to which knuckle you are describing. It is either the joint in the big toe itself or the joint where the big toe meets the main body of the foot. If the bump becomes worse while wearing a certain shoe style, then change the shoes. This may be the easiest solution. Possibly there is an underlying fungal infection. Try using a topical anti fungal. Have it examined by a doctor.

If it is the case, you can do these: applying ice or a cold pack to the affected area, keeping your calf elevated, taking over-the-counter medications for pain and inflammation, using an elastic wrap or brace to support your knee, resting, avoiding strenuous activity. A few possibilities: The bump could be a thickening in one of your foot tendons, or it could be a ganglion cyst arising from one of your foot joints. It could also be an area of swelling from trauma. If it does not hurt/bother you, OK to just monitor.
