Not "normal" but...: This is never a normal reaction but headache after Methotrexate is certainly seen. Perhaps a dosage reduction might help.

Ask rheumatologist: This could be a nodule related to the JRA. There are other possibilities also. See your rheumatologist and ask if it needs to be removed.
