Advil (ibuprofen) or wax: If the teeth are sore after adjustment of the appliances, advil (ibuprofen) and soft diet are the best options.  If the appliances are rubbing on the lips and cheeks, ask your orthodontist for wax.  It is a soft wax that you can put on the appliances to prevent sharp edges from irritating the tissues.

Sore mouth: Do you have any lesions in the mouth?  Ant red spots? Occasionally viral illnesses can cause some mouth pain both before and after the lesions.  Stress can bring out the viral illnesses as it can lower the resistance to infection.  Good luck and feel better!

: It's an infection of some sort, could be an upper respiratory bacterial or viral infection. If bacterial, antibiotics would be helpful. Your physician should be able to accurately diagnose your issue upon examination and prescribe the appropriate medications if indicated.

Very few.: Amoxicillin is a very safe antibiotic with very, very few side effects.  Take it with 8 oz of water, which can help prevent a yeast infection, or diarrhea if taken for 7-10 days, which are fairly common side effects of most antibiotics.  Other than that, there are very few side effects, if you are not allergic to drugs in the penicillin class.  Good for you for checking carefully before taking it.

Pharyngitis: You're really dealing with a technicality of terminology. If your tonsil is inflamed and infected,  the tonsil is part of your pharynx or throat. Therefore the diagnosis of pharyngitis is appropriate. I would usually call it tonsillopharyngitis.

For a particular chemotherapy agent, methotrexate, your oncologist can sometimes increase hydration and give a medicine known as leucovorin to help with the development of mucositis.

Lime juice...: The citric acid in lime juice can sting or burn if you have an open wound in your mouth such as an ulcer or any tear in the mucous membrane which lines your mouth. I wouldn't suggest using it for a sore mouth. It probably wouldn't do any real damage, but it would likely be uncomfortable for awhile.
