Saline/decongestant: You might try nasal saline spray/irrigation which may help to clear out the fluid.  Sometimes an oral decongestant (like sudafed) can be helpful for some people.  Chewing gum on the plane can help the feeling of increased ear pressure.

ENT: After two years, it sounds like an exam by a good ears, nose & throat specialist is in order. Perhaps you have some fluid pockets that need draining. Are you hard at work with q-tips? If so, not a good idea!

Popping ears due to: Popping ears result from the air moving from eustachian tubes into the middle ears, when swollowing in individuals with allergic rhinitis or other conditions that result in nasal obstruction. You should consult your physician to determine the cause of nasal obstruction. If this problem is caused by nasal allergies it can be easily treated with allergy medications prescribed by your physician.

The : The last doctor provided you with excellent information.  There is a manuever you can try if you are in pain.   Ask the airlplane attendant to pour boiling or extremely hot water on paper towels resting in the bottom of disposable cups.  Hold the open end of the cup over your ear.  This will allow the warmth from the paper towels to travel toward your middle ear.  Hopefully that temperature change will be sufficient to open the eustacian tubes if combined with a small amount of pressure while holding the nose.

The movement: and muscle activity helps to keep the Eustachian tubes open thus allowing pressure equalization as altitude changes.

Eustachian tube: Sounds like eustachian tube dysfunction, inability to equalize pressure through the middle ear. Treat allergies with otc's like Claritin and/or fluticasone nasal spry and try saline spray twice daily. If ears feel very uncomfortable, see your local otolaryngologist (ENT) for additional treatment.

Unlikely that: MR study has any effect on your ears. It is probably unrelated, and you should seek another cause for your symptoms if they persist.

No..: My ears pop all the time when I have changes in elevation, go up a fast elevator, fly in a plane.  It doesn't mean anything is wrong.  When you get on your airplane, chew some gum.  It helps, the pop, even if uncomfortable only lasts a second.
