Semen allergy: You likely have a semen allergy.  Consult your allergist who can obtain a blood test or skin test to seminal fluid  once confirmed, you can get desensitized to semen but to maintain the desensitized status you will need to have sex at least twice a week as maintenance. No, you can't bill your insurance for the maintenance therapy.

Not very likely: The most fertile time of a woman's cycle is about 14 days before the next period is due.  Sperm can live inside a woman's body for up to 5 days.  So you are unlikely to be very fertile by 3 days before your period.  That being said, it is safest to assume you are fertile and use whatever type of birth control is best for you.

Get checked!: It is not unusual for some women to experience odor or discharge after normal sexual relations. There may be pH issues at play or  reactions to lubricants or condoms. However, it is always a good idea to be evaluated for sexually transmitted infections as many can cause mild or no symptoms....but lead to much bigger issues down the road. A simple urine test or pelvic exam can give you the answer!
