Not really but: Celiac disease causes malabsorption and can cause vit deficiency and that will produce symptoms and signs of the vit B12 deficiency in untreated patients.
These are two different conditions with different cause and there is nothing in common as celiac disease can cause in some cases vit B12 deficiency if not treated with gluten free diet.
B12 deficiency causes anemia and neurological disorders.

Refractory sprue or: ...maybe some gluten is slipping into your diet. If your diagnosis of celiac sprue is a certainty,  then checking your tissue transglutaminase antibody now will indicate how successful you may be at gluten avoidance.

See a nutritionist: While blood testing for nutrient deficiency is important, routine testing doesn't cover what she might need. See a good nutritionist who works with functional medicine, or one who is familiar with the specific carbohydrate diet (scd). This diet was developed for people with celiac disease. Look at the book, breaking the vicious cycle, by elaine gottschall, which describes the diet.

Test/ dietitian: Celiac differs some from wheat allergy by creating antibodies that attack the intestines as if they were a virus. These can be found on blood tests. Celiac is then confirmed through added tests for intestinal injury. Either way you may also need to sit down with a clinical dietitian to make sure she receives balanced nutrition in spite of your exclusions.

Non Specific Finding: Hey so you did all the right things, looking for autoimmune disorders, liver disease and Plasma cell issues. When we see high levels of IGA and all work up is negative we consider it non specific and likely you have had this for many years. Important though is to keep track of it and monitor yourself for symptoms just in case another workup is needed.

Possibly/yes: If these are the standards set by the testing lab it suggests you are IgA deficient. If that is verified by other testing IgA deficiency will make TTG results unreliable since their normal standards apply to those with normal IgA production.

Blood test: Simple test can diagnose celiac disease . Pls ask your doctor. If diagnosis is confirmed then treatment is to avoid gluten containing food.

what causes low vitamin d besides no sunlight and celiac disease?

Poor diet: Inadequate dietary intake can also cause low intake. Milk is supplemented with vitamin d and is a good source of vitamin d. Try eating foods that are high  in vitamin d or take a vitamin d3 and calcium supplement that has at least 400 iu of d3 and 1000-1200 mg of calcium.
