No body is perfect: If you are taking your pills as prescribed and not missing any or taking them late, then you have a low chance pregnancy. Women will sometime have a underlying hormone imbalance which throws off their cycle. Continue taking your pills as you should. Your cycle will usually become normal in 2 or 3 cycles. If not then consult your gyn.
