My permanent/bonded retainer rubs up and scrapes against my tongue. none of the bonds are gone. can it be smoothed out with some more of that glue?

Yes: You may have some excess glue on your retainer that may need to be removed.

See orthodontist.: See you orthodontist about this and your retainer can be smoothed to make it more comfortable for you. If you are not near your orthodontist any more see your regular dentist about this.

Perhaps or....: Not sure when it was inserted & whether this is something new that developed over time or you just got the bonded retainer & are still in the process of getting used to it. Lot's of possibilities- smooth it off? Something actually did break? Need to get used to it which happens over time? Started playing with the area of your tongue & now your tongue is sore and sensitive? Orthodontist can check.

Bonded retainer: Should be evaluated at each regular dental examination. If there is any question about integrity, or if there is any discomfort (as you are currently experiencing), you should return to original provider for repair, replacement, or removal.
