Is using paper towel to filter coffee or medicine safe?

Yes: There is no toxicity to this. A few medications might bind to the fibers in the paper towel and lower the effective dose. Why would you need to filter medications which is already purified. If you want to remove solids, you could find a nylon net filter at a hardware store which could do this and not affect the composition of the fluid filtered.
