Mostly congenital: Hypothyroidism in the newborn may be caused by:missing or poorly developed thyroid gland(sometimes absent or in wrong place or ectopic)pituitary gland not stimulating thyroid gland or thyroid hormones incorrectly formed and not working correctly.Usually detected at birth with blood testing. If infant receives thyroid hormone supplements, baby develops normally neurologically and physically.

It also can be transient neonatal hypothyroidism in the neonatal period in many cases I have seen. Repeat the neonatal screening test or do a full thyroid panel test at your doctor's office to help pinpoint the diagnosis.
