Various: Dry air and mouth breathing because the nose is stuffy can make the throat sore in the morning. Use a clean humidifier or vaporizer to add moisture to the air in your bedroom. Keep a water bottle near your bed to drink during the night. Rinse your nose with saline before bed and in the morning as needed. If this is throughout the year, consider allergens in your room.

Several causes: Another common cause of these symptoms is acid reflux at night. When you lie down acid can come up from your stomach and cause swelling in your nose as well as irritation of your throat.

Allergies: People with dust mite allergy often have symptoms that are worse in the morning due to dust mites accumulating in pillows and mattresses. Try a dust mite cover for both your pillow and mattress and see if your symptoms improve. If not, make an appointment with your doctor.
