Viral illness?: Since some of the nerves in the back of the throat also provide sensation to the ear canal you can experience referred pain in this fashion. Upper respiratory tract infections can also produce blockage of the eustacian tubes which run from the back of the throat to the middle ear and the pressure build-up can be painful and you could also be developing otitis media (middle ear infection).
