The brown discharge is just old blood combined with normal vaginal discharge. Because the pill is very low dose of estrogen, it can give that side effect because it is not high enough estrogen to stop minimal blood leaving the uterus. It can just be a normal side effect but can go away as well. Likely you also have minimal or almost no menstrutation.
