Had some sort of cold/flu/sinus infection for a week. heavy congestion with coughing. major symptoms are gone, just a cough now. noticing brown-ish specks in the clear phlegm i sometimes hack up. is this bad?

That is likely a residual effect of inflammation. It should clear up in a week or so, if not sooner. If you still have bloody or brownish phlegm two weeks from now, see a doctor. Wish you good health!
