Body position has no effect on prednisone effectiveness or side effects. If you have acid stomach especially with esophageal reflux (heartburn), prednisone could make it worse, and those symptoms can be worse when lying down. However, this usually can be effectively treated with acid blockers, antacids, etc. But prednisone itself isn't the cause. Discuss with your doctor.

You should not lay down after taking prednisone to avoid heartburn and stomach upset. You can sit upright for about a few hours.
