Foot pain : If she is hyper mobile as you stated it is likely she suffers from pes planus or flat feet with pronation and possible equines. Have her checked, orthotics may solve it all.

Excessive Pronation: If the child's feel roll inwards (pronation), and due to the hypermobility, if the foot does not appear stable, this could be the cause of the foot/ankle pain. Supportive shoes, or prescription orthotics may prove very helpful. Stretching and strengthening exercises could also be beneficial.
