Have been having mild/moderate tooth discomfort in twice root canaled tooth and general feeling of unwellness but no obvious sign of infection on x-ray. can these symptoms exist with infection that is not clearly visible on x-ray?

After two root canal procedures and you are still bothered by that tooth, something is wrong, whether there is an infection or not.

Yes, radiographs don't always show pathology. The tooth may be cracked or there may be accessory canals. Have an endodontist take a look.
