Clarification: It's a bit difficult to understand your question. I assume you want to know if your "bite will change" if only 3rd molars are removed. That is unlikely. The teeth marks in cheeks are not unusual unless the tissue is continually injured. You need an examination and assessment by your dentist to truly answer these questions.

No: Removing third molar teeth will not affect the alignment of your other teeth. If they need to be removed, your other teeth and gums will be healthier for it. See your dentist to discuss the "teeth marks"- i'm not sure if you are referring to the wisdom teeth digging into your cheeks or a line from front to back on your cheeks where the teeth rub, especially in cheek biters.
