Is it possible for a period acid schiff/alcian blue to stain positive for barrett's esophagus as a result of severe inflammation and then turn out to be negative once the inflammation dissipates?

PAS stains for carbohydrates, esp, glycogen, Alcian blue stains mucus. Both are normal constituents of cells and do not have pathological significant per se.
