Yes: You can take fluconazole after having a flu shot. Fluconazole itself usually does not cause acid reflux. However, there is a potential drug-drug interaction between fluconazole and proton pump inhibitors (e.g., omeprazole, nexium, protonix, etc.). You should be cautious if you are taking any of these proton pump inhibitors.
