I have a 3x3cm right ovarian cyst and my period is 3 days late. my previous cycle was also 3 days longer than usual. my periods have always been regular till now. what could this mean?

If not pregnant: This could be caused by insulin resistance/polycystic ovarian syndrome, or other issues affecting ovulation. If only happens one time, this could be just a normal variation, one time event. Your doctor is an important source of information, and further testing/treatment.
