I have very bad smelling urine,my gp said i have an ovarian cyst, she gave me augmentin 1000mg and the odour started post those anti-biotics.

Ovarian cyst?: An ovarian cyst does not cause "bad smelling" urine. A urinary tract infection can but needs to be documented before treatment. An ultrasound and/or GYN MD pelvic exam can confirm the absence or presence of an ovarian cyst. Get a 2nd opinion from a GYN MD.

Stop after abx ?: Many antibiotics like augmentin are flushed into the urine during use and can yield a rather distinctive & pungent smell. If it disappears within a day or two of stopping the augmentin it is likely the reason for the smell.
