Resolution of Image: If the inflammation is superficial, involving the mucosa for example, you may feel terrible, but imaging will not show much. This is because the spatial resolution, while very good, is not that good for very thin/small structures. The reason to get imaging is to exclude the presence of complications, say an abscess.

Throat exam?: A negative CT scan rules out a number of serious possibilities. Good move there. Has an ENT specialist actually looked at your throat? What comes to mind for me is tonsillitis or laryngeal irritation with referred pain to the ear. Have it checked out.
